I'd suspect insufficient memory is the cause.
Can they test whether they still have these problems if they use a workstation with 512K RAM?
Alternatively, do they still have these problems with a smaller dataset ie 25000 or 50000 cases?
Can they free up as much memory as possible, ie shut down all other applications, disable non-critical background processes.
Filters/temporary are processed significantly more slowly than permanent select if.
