We usually recommend Mplus for this. It uses a numerical integration algorithm; we have found that in some cases programs that use PQL (penalized quasi-likelihood) can be problematic. We have some resources on our website that might be helpful to you at http://www.ats.ucla.edu/stat/mplus/ . This are also many resources at the Mplus site at http://www.statmodel.com/ .
