This is what Berkeley's Earth Sciences & Map Library and Stanford's Branner Earth Sciences Library & Map Collections do when encountering maps that need to be removed from volumes for conservation reasons. They retain the call number of the book or journal but are filed flat in map cases. Notes on the pieces and in the bibliographic record tie the map and work from which it was removed together. This system seems to work pretty well and saves a lot of classification time.
